Surfer uses columns A and B in the data file by default as the X and Y data columns. If your data is not in those columns, you will need to select the post map layer and reset the X and Y columns to the correct data columns.
Another possibility is that the base map is in a different coordinate system than the coordinates in the post map data file. In Surfer 9 and previous versions, all coordinates need to be in the same coordinate system for the maps to overlay properly. If you are using Surfer 10, and are using data from different coordinate system to create your maps, then be sure you are selecting the correct coordinate system for each map layer and the map frame to display.
