In Grapher 9, the digitizing points are not editable, but you can still zoom in on your graph and digitize without obstructing the graph itself.

Here is how the graph looks by manually zooming in and digitizing:

The digitize points are too big.

Follow these steps to see smaller digitizing points on your graph:
1.Click Draw | Inset Zoom and select an area of interest to zoom in on rather than zooming in manually. You can adjust the selection of the zoom after it is created to best suit your graph.
2.Click Graph | Digitizing | Assign Coordinates. Click Ok to the Grapher dialog to begin assigning coordinates.
    3. Click on at least two known coordinates on the Inset Zoom. I clicked the bottom left and upper right corners of mine.

Bottom left coordinates from the graph.

Upper right coordinates from the graph.

    4. After assigning the coordinates, click Graph | Digitizing | Digitize and click to digitize on the Inset Zoom.
    The digitize markers are smaller.
